In any case you should do the Omega storyline because it's good.
Because if you did do Omega prior to finding the one text log that mentions him in The Twinning, it can be interpreted they were unable to get sufficient information on Omega's time and dimension travel capabilities because of the WoL and the party they were with defeating Omega before they could research it. However, if you didn't do Omega beforehand, it could just be interpreted that The Sons of Saint Coinach were unable to find Omega and therefore couldn't do the research needed.
