Might want to be a bit specific mate. Keep in mind that you might want to use the keyboard while doing the setup.

Well i plug it in and its just nor functioning. Is there some option in the menu?

What kind of controller? Ps4 controllers work right away and I assume that xbox one's do as well. If you're using a 360 controller you'll need the drivers from microsoft, if you're using a ps3 controller you'll need a program like motionjoy to get it to recognize. If you're using a third party controller then I don't know. I was able to get both a 360 controller and ps4 controller to work no problem.

Im trying to use a Wii u pro controller right now and it just wont work, the joystick configurations option isnt on the menu either

Undertale should recognize the joypad as soon as it's connected showing joypad configuration as soon as you get into the title screen for Undertale, though depending on the controller it might vary on whatever you need to do to get it to work. Some are plug & play while other controllers require you to install software to get it to work on your PC.
