Yep. Flowey will still take the souls, you'll still fight him, and you'll still get the Pacifist ending.
I think he says something like "I knew you had it in you" but i'm not completely sure
You can probably look it up on Youtube, just search after "Killing Asgore on pacifist run"

Also, obviously, it won't unlock the true pacifist ending. Since that requires not killing anyone.
Again, nobody but Flowey knows what happened during your battle with Asgore. So the phone call doesn't change.
They either assume that you killed Asgore in self-defence (if you spared everyone else), or that you outright murdered him (if you killed other monsters). Regardless of what you actually did during the final battle.
