Amalgamates are actually monsters still living, but fused together due to determination overload. However, given their spectral forms, fighting them would be like fighting Naptablook or the Mad Dummy. They can't die.

Then yeah, no, you can't harm lost souls. You're pretty much locked into pacifism at that point.
Did the same with nonkillable Mettaton.
Once you receive Undyne's letter to Alphys/go on a date with Alphys, you are dedicated to the true pacifist route, and you cannot kill anything.
Actually, even after the Alphys date, you can still get a neutral ending by going to fight Asgore (and can even choose to kill him) without having entered the True Lab. I tried it once to see what would happen: it altered some of the ending phone-call dialogue, but it was still a neutral ending.
But other than that, yes: you're locked into pacifist once you've entered the True Lab (unless you reset, of course).
So all random encounters stop once you beat Mettaton EX.
But note that you’ll only get the call if you’ve already done Undyne’s “date”. If you haven’t, you’ll need to go do that, and she’ll give you the letter at the end of the scene.
