a) You murdered Toriel, which is a like MOTHER to you. This is more heartbreaking if it's a betrayal kill.
b) You murdered Asgore, which is like a FATHER to you.
What's worse than Flowey's death is that even though Flowey was evil, we know it (he ?) was made that way. Toriel and Asgore, on the other hand, aren't evil at all: Asgore wants to kill you, but that is justifiable considering he doesn't know who you are, and that he needs to gather human souls. Toriel's death is more horrible yet, considering she only cared about you.
If you did this to any other boss it would be even more cruel. But they saved the most cruel way at the one you actually wished dead when you started.and that after all the other betrayal and feel bad deaths.... i think it worked fine as they did.

Pretty much what these two said. In the Genocide run, you only really kill people because you want to (not sure if thats a good way of saying it) Flowey however, you kill out of personal hatred.
Chara pretty much hates Asriel/Flowey due to him not keeping his promise on both taking their (dead) body to the village to rest and not killing the humans when they came to attack even though they had the power to, especially considering that Asriel says in the VHS tapes that he "will help Chara with the plan" and "Won't doubt them with said plan".
Hopefully what I said made sense.
