I spoiler'd out the three topics I discuss in case anybody possibly hasn't gotten to these parts of the game. :P
On the True Lab
Yes, she shows a very nervous and kind person on the surface, but at the same time, her logs in the True Lab indicate somebody who was ready to rip the souls out of the dead and was very scientifically-focused, not really having any emotion towards what she was experimenting on at first. She never really seemed horrified by the monstrosities she made. Her initial reaction was simply concern as to the fact that her experiment went haywire and could end up ruining her reputation, not fear or regret as to what she did. Later she cares about the monsters, but almost more as pets than as people.
On Asgore
As well, there's Asgore. Does anybody really think about what she did for a crush? For him, she started on the True Lab project, then kept it buried partially so that he wouldn't think badly of her. As well, the project in and of itself had drastic results, and though it could have been predicted that horrible things could happen due to the experimentation, Alphys does it for Asgore anyway.
On Mettaton
Finally, it's worth considering the reality of the whole Mettaton situation. He's introduced as a killer robot, and while he is capable of killing, it's shown that he only tries to harm the human for dramatic purposes (before he fights for the future of the monsters in the CORE). At the same time, he also takes things as far as he did because Alphys apparently asked him to allow her to insert herself as the human's savior.
To add to this, let's consider MTT's fighting capabilities. Does anybody think about the fact that he is only able to kill because of Alphys' crushes? She's in love with MTT so she gladly improves on him however he wishes, and at the same time, she has that crush on Asgore that made her build a militarized robot to impress him in the first place. Plus, it's highly suggested that Mettaton has the soul of a relative of Napstablook, something that implies that Alphys noncaringly used any old recycled soul to power her machine.
