I guess once I finish the game, I'll go ahead and try pacifist...then genocide. Then maybe some cool combinations :D.
I really like this game far.
Question: Will killing lesser enemies affect my ending? Or just major checkpoint bosses?

there's a specific ending for being worse than hitler
there are endings for everything in between, mostly based on which major characters you off
just note that if you decide to go the genocide path the game will never forget what you did, and some endings might change slightly to reflect on that
Mixed Run: There's at least fourteen variations. Depends on who exactly you kill and how much you kill. One of these variants is very close to genocide, but it's not genocide.
Genocide: You kill literally everything. You grind and kill until the game itself flat out tells you that there's no one left for you to kill in the zone and that it's time to move on to the next. Then you get touched for a couple of hours by two extremely hard bosses.
