"Even more powerful than you and your stolen soul", which suggests either you stole Toriel's soul or.... Flowey knows about Chara but I'd go with the former.
I always took that to mean that Chara has stolen Frisk's/The Player's soul.
So you either took back Asgore's soul after defeating Flowey (only option, if you choose to spare him) or you took Asriel/Flowey's soul after killing him.
If shattering hearts mean little to a soul's death, then you can very easily steal Toriel's soul during a genocide run.
Do you escape? I thought the neutral ending was kinda ambiguous, and my first assumption was actually that it was bad; Flowey teleported you to some inaccessible private location to fight you, and never bothered to teleport you back so you're stuck there. After all, the epilogue is always delivered by people who don't know if you really made it out or not and can only hope you're somewhere good (or not, in the really bad endings). And the first time you get the best neutral ending, Flowey taunts you that even after all that thing still ended badly for you.
edit: Actually that might make for a good topic on its own.
