Buttercups and "golden flowers" are two different things in the game. Asriel and Chara accidently put buttercups in Asgore's butterscotch pie. This was before they entered the surface, where Flowey's particular type of flowers exist in Chara's home village. Flowey grew from a flower seed that stuck to Asriel's clothes when he collapsed in the garden.. It is IMPOSSIBLE for Flowey to be a buttercup.
Maybe it was done on purpose for some reason we're unaware of as of yet(?)
a very small percentage of buttercup have six petals, it's kind of like a four leaf clover thing.
