Actually several characters are EXPLICTELY left unstated, with the game defferring to "they" (gender-neutral) pronouns.
Some believe it to be intentional ambiguity for purposes of immersion. That's the idea I go with personally. Other's believe it's either canon non-binary or canon neuter/genderless depending on the character in question.
As for the immersion issue, mishandling such an issue is actually QUITE capable of creating massive fan backlash. All I got to say on that is Pokemon Mystery Dungeon Gates to Infinity (a subseries heavily story reliant despite both Pokemon and MD being better known for their gameplay) occasionally using a gendered pronoun for the protagonist, was a major talking point, in a negative way, about the game.
As for the UT characters who are referred to via gender-neutral pronouns (primarily "they"):
Main Character
Ruins Training Dummy's ghost
Napstablook
Monster Kid
"Happstablook" as a ghost
First Child
Might be a few others, but too lazy to check the text dumps before work.
MOST fanworks I see tend to use female or neutral pronouns for both Chara and Frisk.
Although not as common, I have seen Frisk with male pronouns in some notable fanworks. Dreemurr Reborn's Frisk being the first one I think of, although that particular AU does aknowledge/reference the existence of other, nonmale Frisks during the newer version of their Chara arc.
Seeing as you are supposed to think you named Frisk, but that you actually named Chara combined with what Toby said on his Twitter concerning what to name the fallen child , I'm pretty sure it's supposed to be up to each player to interpret both of those characters on their own.
Anyways, got to get to work for the next about 5-6 hours.
I personally dicided that in my playthrough, Frisk and Chara were both Boys, just because I'm a boy. I have nothing against girls, of course.

Also English doesn't have a non-gender pronoun like some other languages do. "They" used in that way is actually grammatically incorrect. So in English the standard for a non-gender specific person or character is to just call them "he".
As for the Human, Frisk, I have no idea. I think they are ment to be the player, so they're just the gender of the person controlling them. Chara, I assume by appearances, is a girl. Otherwise, no idea.
