But it's nowhere near the same game.
Earthbound/Mother series shoudl be fairly obvious. Striped shirt kid. Very humourous and lighthearted and nonstandard setting for genre in case of Earthbound.
Mother 3 would add significae to the Golden Flowers. Plus one of the possible postcards that came with the official Toriel plush was a very blatant and very emotional Mother 3 reference.
Oh, and the line Toriel gives if you call her mom.
Breath of Fire 2 (Aaron, very obvioius given his quotes too)
Final Fantasy 6 (a certain obvious MTT scene and maybe [but probably not] Undyne suplexing Boulders although FF6 meme was trains)
Mario RPGs and bullet hells for the defensive system probably.
Cave Story for the name of the game, a very likely inspiration for Asriel's race (ESPECIALLY given the parallels to a specific character ), the importance of flowers in both stories, and an outwardly lighthearted and simplistic appearance hiding a slightly more complex story.
Live-A-Live because Megalovania.
Shin Megami Tensei (i.e the series Persona spun off from) was possibly some inspiration for the Act/Mercy system (demon negotiation) and the morality system.
I dont know about games specifically, but I think that supernatural might have influenced certain parts of the game:
1. In the later seasons of supernatural they mention the power and value of human souls
2. sans can make something fly in one specific direction by holding his hand that way (which is a power that only demons have in supernatural) and his eyes can turn all black (another demon trait)
bonus fact. almost everything in supernatural is a monster other than few human main characters and background characters, in undertale everything other than frisk is a monster (unless genocidal maniacs count)

SMT for the whole 'conversing with your foes' mechanic, which is a staple in the mainline series, Earthbound because duh, the bullet-hell esque dodging system is akin to a Touhou Project game (And certain enemies rip a bunch of patterns straight out of Touhou [In fact, Asriel's first phase only has one attack that wasn't ripped straight from a Touhou game).
