I always got the sense that they (Frisk and Chara, that is; I've got no clue about Asriel) are intended to be the same gender as the player. Toby is on record as encouraging players to name the fallen human after themselves, probably to identify more closely with them. This would provide another tie along similar lines.
This isn't the first time I've seen this confusion. People keep using that as 'evidence' that Frisk is female although it's actually reference to goat mom and all.
As for the character relations (and this is even assuming that all characters are hetero unless explicately stated otherwise) Toriel thinks you're just being cute, Papyrus is so new to the whole "friends" thing I don't think he'd even notice anything wrong with going on a date with a person of a gender he's not attracted to, and Alphys is easily confirmed to be bisexual.
I thought this too at a glance, but as has been said it's more likely refering to Toriel, what with the fact that Sans made her a promise AND that... well, she's an old woman and the player is a child.
