3. Chara's essence sticks to frisk, like asriels dust stucks to the flower
Frisk is a completely different human. When Asriel laid Chara's dead body in the field of golden flowers on the surface, seeds of the flowers stuck to both of their bodies. When Asriel turned to dust, the seeds that were attached to him planted themselves, later becoming the bed of golden flowers we see in the throne room. The first of those flowers would later become Flowey.
Likewise, Toriel took Chara's body and buried them in the ruins. The seeds on Chara's body grew into the bed of golden flowers Frisk lands on at the start of the game. Chara's essence is carried on in the seeds of those flowers which continue to stick to Frisk throughout the game.
On a side note: When Toriel and Asriel stand over the bed of golden flowers saying the phrase, "Someone has to look after these flowers." They are actually referring to the fact that it is actually Chara's grave, and someone must tend to it to honor their memory.
Asriel also states that he brought their body back if you talk to him in the ruins.
The coffin bearing Chara's name also held their body for some time, until Toriel left for the ruins. During the genocide route, Flowey postulates that Toriel took Chara's body from the coffin when she left for the ruins in order to give her a proper burial.
