And I'm not going to bother "Spoiler" anything because if your checking out AU's, then you already should know the game.
Overgrowth/FlowerFell: One that sounded intresting, but doesn't exist anymore due to stealing content from the author. Basically Underfell with Frisk being cursed to grow a buttercup flower on them when they reset. (Indefinite Hiatus)
Playertale/Underplayer: The "Player" forcibly places their soul into the game, with the disire to get a "true happy ending" (Completed)
Aftertale: Sans faces Frisk in genocide, and injects himself with DETERMINATION, he gains minor control over the timeline and asks help from Sans in another timeline while Chara is in possession of Frisks body. (Completed)
Blind!Frisk: Undertale but with Frisk being blind, a more innocent AU compared to the otheres on this list. (Still Going)
Phone!Frisk: Post-Genocide where Chara is in possession of Frisks body, Frisk can only talk to Sans via phone. Simular to one of the Almaglamites in True Lab. (Indefinite Hiatus)
Core!Frisk/OmegaTimeline: One of the exeptions to the comics. Frisk is thrown into the Core by Sans for reseting the timeline too many times, their soul is then scattered throughout the timelines and deleted from their own (Like W.D. Gaster). They are Omnipresent and can/will interact with every timeline. They are quite simular to Ink!Sans and Error!Sans where they are more of a AU jumper. Core!Frisk also developed the OmegaTimeline where AU characters are able to interact with other AU characters, also serving as a safe zone for Genocide timeline survivors.
Least interesting AU for me is UnderFell. Which just turns the monsters more ruthless and less kind. Although some things are interesting like papyrus being the royal guard. There is no reason for them to be that way as far as I know.
I would also like to point out some minor nitpicks. First, Papyrus is an alcoholic and smokes. We know that Sans might drink because of the running fridge call we get, but we've never seen him drink in game. The same with Sans and hyperactivity. This has to do with the personality thing, but those were some specific nitpicking.
People's obsession with the AU is ridiculous as well. I went onto an Undertale Google+ group and did a poll for favorite AU. The options were "Underfell," "Original," "Underswap," and "Other." The poll got about 250 votes, and the original came in 2ND PLACE! The orignal game, who without it none of the AUs would have existsed in the first place, got 2ND PLACE NEXT TO UNDERSWAP! Geez!
Another tiny grudge I have with Underswap is Alphys the """"""Alpha."""""" My main beef with that name is that it sounds retarded. Undyne the Undying has a really nice ring to it, it fit because Undyne reforms, it was just a good fitting name. On the other hand, Alphys the Alpha just sound like a mentally disabled person nicknamed Alphys as she was saving the Underground. It's petty and stupid, I just really like Undyne and Undyne the Undying is my favorite boss battle I have ever played in Undertale (might be ever, I haven't played that many games).
Favorites? I don't know... Flowerfell and Horrortale has a really cool concept? I'm following the development of the game Don't Forget since I really enjoyed the multiplayer demo? Not sure to be honest, I can't think of anything to be "favorite" worthy. Just doesn't suck worthy.
All you have to do is swap around some aspect of the game, sprinkle on a few convoluted plot points, and shove "Tale" or "Sans" at the end. Voila, you have most AU's.
Example:
NegativeTale: All characters have inverted colors and the heart colors are inverted as well, meaning the characters now stand for different things. I expect tons of fan art and a crappy unfinished fangame by the end of the week.
The only fan fiction I have any remote interest in is extended fiction that builds right off the source material in a sensible way (Dreemurr Reborn, HorrorTale, etc).
Just have it randomly grab a prefix and a suffix and stick them together for hundreds of "original AUs" that are just as empty and unfulfilling as the ones we already have!
For example, I heard alot of stuff about Overgrowth/Flowerfell (though I never personaly seen it, though I wish I had) where Frisk gets a buttercup flower everytime they reset, which is alot due to the Underfell like universe with more agressive monsters. I belive Frisk even eventually goes blind in that story. Most people say its a really sad story,
Sure your right that some (if not most) AUs are dime a dozen rip-offs of the same theme (So many "Swap"/"Switch" AUs for example). But you also said it yourself, there are some hidden gems.
But then again, you have to remember, AUs are fan-made content mostly comprised of "What Ifs", so there will always be more rehashing and more hidden gems
