Unless you can describe what exactly about her fight is giving you trouble there's not much I can say. Just keep at it until you start remembering the attack patterns. Remember some players spend hours on a single boss fight.
Count the turns it takes to get to the rounds you struggle on, and make sure you heal yourself up to full hp the turn before them, then pay her on that round and you will take less damage. If the cost is too much, keep using the struggle command until she offers you a discount.
TLDR; Pay her before her hard attacks.
If you find Muffet difficult, prepare to experience HELL if you do a Genocide route. Currently stuck on Undyne, and boy... I really don't want to get to Sans at this point lol.
I had a friend once who beat sans. He was a pro at the game, yet it took him 2 weeks of constant practice, before one magical moment, when we were all watching him, he beat the dude.
I know! I'm in the same situation! Shes SOOOO hard!
