I have recently completed an genocide run, I wanna delete the system information files so I can get a clean pacifist ending, but whenever I delete it after booting the game it comes back.

This happened to me as well. Apparently, you are supposed to change a file in your steam appdata or something, but i tried that and it didn't work as well.
My only conclusion is that the game is sentient.

There’s a YouTube vid by TomFawkes that explains what you need to do. Just search “Undertale How to Remove Genocide Consequences”.

Basically you have to edit the files while offline on Steam and cause a Cloud desync error.
