What does killing Flowey ACTUALLY do? [ POST CONTAINS SPOILERS ]
So, I pretty much played through my entire first playthrough as a pacifist run (I even spared Asgore before Flowey killed him), except for one major thing.
At the end of the game, after the battle with Flowey, I actually decided to do something sort of out of character for myself and kill Flowey.

This has gotten me a bit worried about my True Pacifist run I am currently doing right now.
I've read that you have access to everything in the True Pacifist run even if you kill Flowey at the end of your first neutral run, but I still haven't had my real question answered.

Will I be able to get the proper, true, pacifist ending of the game on my FIRST True Pacifist run I am doing right now, or will Flowey prevent it right after I spare Asgore? I don't want to know if I'll be able to get it at all, because based on what I've seen, it seems possible to get it on the third run, but I really don't feel like playing the game 3 times, start to finish.

I just want to know if killing Flowey ultimately prevents me from getting the True Pacifist run on my second playthrough.

Killing Flowey doesn't prevent you from getting True Pacifist at all (Be it your first, second, or whatever playthrough). Though if you had spared him, he would have given you advice on what to do next to get the True Pacifist ending.
You'll only be locked out of True Pacifist for your run if you've killed anyone (Not including Asgore or Flowey) and didn't give Undyne the water in Hotland. If you've done either of these things you'll need to reset and make sure not to do them next time.
Otherwise it's just a matter of loading your game and backtracking to do any of the sidequests you missed (namely, hangout with Papyrus, Undyne and Alphys). In fact, you can't do the Alphys hangout until you've defeated Omega Flowey at some point in the past (be it your current run or a previous one).

Alright, thanks, I'd already done all of that stuff my first playthrough, so I guess I'll just have to do it all again, and I won't have to do a true reset (and by that I mean deleting my save data from my computer and starting over).

You shouldn't need to do it again. You should just be able to load your game and backtrack to the bridge connecting MTT Resort with the Core. You should get a phone call from Undyne there (Assuming you've done the hangout with her).
Unless you've already done a reset.
Also, a True Reset is the reset you do after you've gotten the True Pacifist ending.

Yeah, as I was reading what you typed, I picked up on that, but I've already reset, so it's too late for that.
