I just want to know if I lose 3 Party Members after complete Missile Base before Squall warn everybody about the missiles are heading to Balamb Garden.

The only time you lose party members is when the game is over and the screen is black. Then you hit esc and close the game.

Just proceed as normal with the plot; you'll get them all back in a few hours.
