Hercules is the Roman name for the character, Herakles was the Greek name. Also, the reason everyone knows him by his Roman name is because he was a much bigger deal to the Romans than the Greeks, who had lots of other heroes that they often liked more (Odyseus, Theseus, and Perseus for starters). So, because everyone knows Hercules by his Roman name, because the Romans made him famous, they included him in the Roman pantheon. Similar reason (presumably) as to why Cupid is included as "Cupid" rather than as Eros; everyone knows "Cupid", very few people know "Eros".

Not to mention that other gods like Mercury, Vulcan, Nox, and Bacchus were chosen seemingly randomly to be included as "Roman" rather than "Greek" (despite their Greek forms being just about as famous as their Roman, unlike Hercules and Cupid) simply because there aren't that many well-known gods (or mythological beings) who are purely Roman, so some of the Greek ones that were ported over to Roman religion had to be included in the game as "Roman" or the Roman pantheon would be way smaller than it already is (and the Greek pantheon is already the biggest in the game anyway, so it didn't really need the help)...

Roman and Greek gods are pretty much Identical. Zeus and Jupiter, Ares and Mars, Aphrodite and Venus (I think), Bacchus and Dionychus (can't remember spelling), Hermes and Mercury. And there are many more examples.

hermes and Mercury have the same backstory, or near-identical anyway, and are both messengers of the gods.

They could conceivably do variations at some point, but I don't think it's likely they'd even consider doing that while they still had unique characters to add without doing "duplications".
