Time limit for the main quest?
Long story short: My travels led me to San Francisco. When I was about to enter the place a cut-scene of a tribal elder appeared and he spoke about the G.E.C.K. and that the people of Arroyo are suffering without it. Or something.

Question: Do I have to get the G.E.C.K. in a limited amount of time, like the Water Chip of Fallout 1, or can I just explore away without any sort of pressure?

No, the cutscene is there for the show. You can take as much time as you'd like. There's no time limit on this. (Except for hardcoded 13 in-game years, but you wouldn't normally be playing for THAT long)

So I just returned to Arroyo and everyone is dead and the bridge was destroyed which means I ended up missing one San Francisco quest...

Is this plot related i.e can I still finish the game or did I just wasted 40 hours of my life for nothing?

The village destruction sequence always happen after you've obtain GECK even without seeing any of Hakunin's dream sequence(except the one where he says "The village dies, all our hopes die, too." which is scripted to play after getting GECK).

Yeah. I just finished the game. Last item I needed was located on Vault 13. Thought I needed to get something for the captain on Arroyo but, oh well. Caught me off-guard, that's all. Thanks, anyway.

Last time I played (sometime in 2014) I actually managed to lose the game by taking too much time to complete the main quest. Too much exploring.

thankfully restoration project or tweaks (can't recall which at the top of my head) gives you the setting to make the game reset the time or otherwise prevent the game over. I haven't tested it yet myself but it's there in the configs
