Permanent Eye Damage?
During my fight with the Master, I sustained eye damage (as you do). After I escaped from the Cathedral, I used my Doctor Skill of 17% to heal said damage. However, my initial Perception was 6. After healing I was only able to get it up to 4. What is the issue here? Did the game bug or something?

maybe you used healing powder, it reduces your perception

I haven't, and the effect has persisted across areas. Went from the Cathedral to the Hub all the way to Shady Sands and back to the Brotherhood of Steel and I still have 4 Perception.

Well I was able to raise my Perception to a 5 thanks to the BoS doctor and finished the game just fine so I guess it doesn't matter anymore really.

The master can drop your Perception permantly by 1 as well as your Intelligence if you were attacked by his Psi powers. The attacks and consequences can be really bad if you have a high Perception or a really bad Karma as well as having Berserker or Childkiller.

When you enter the corridor of flesh to the right, you'll need a Psychic Nullifier in your inventory or the Mental Block perk, or you'll suffer up to six mental attacks (you're more vulnerable with a high PE, so Booze will protect too, sort of). The first three only deal damage, more if you have a high PE. The fourth will deal more damage, give you a crippled eye (can be healed as usual) and lower your PE permanently by 1. The fifth will only deal significant damage if you're a Berserker and/or a Childkiller, but will lower your IN permanently by 1. The sixth doesn't deal any damage, but will lower your IN and PE yet again by 1 permanently (which is bad enough). Your NPCs if you have any will also take increasing amounts of damage, always more if you're a Berserker or Childkiller, and what's more they won't be protected by Mental Block, although they'll be completely safe if you have the Psychic Nullifier (which means that they all picked up one too, I suppose). Sweet innocent Dogmeat is unaffected, though. Once you've been through the corridor you won't be hit again if you go back.

That's strange, I received no permanent reduction to IN by 1, only a reduction by 2 to PE.

Maybe you didnt had bad karma or a bad reputation like Child Killer so you didnt get any Intelligence reduction. Maybe its a bug I can't really tell, put if you didnt had the Mental Block perk or the psychic nullifier from the 3 weirdos at the 2nd floor, you will get attacked in that corridor and your PE will decrease permanently either way, I'm sure about that.

Should have picked up a psychic nullifier first, to avoid the psy-damage. Or the "Mental Block"-perk, though let's be honest, nobody ever picks a perk for that.
