Well had the overseer allowed the Vault Dweller to stay then many dwellers would follow their example and avoid the later enclave invasion with future generations and maybe discover the people of Vault City or the NCR (Shady Sands). So while it was smart in the short term, it only lead to a rebellion with Arroyo starting and future issues with the enclave.

I changed opinion; ♥♥♥♥ the overseer. Thanks to him the Master died and the supermutant utopia mever happened.

mutants are sterile, meaning they would go extinct in some time
Master didn't know that, but if you convince him about it, he destroys The Cathedral himself
