No, I fired up a brand new game.
It turns out that if I select a block, then choose my color tool, then select any black square, I can then hit the customize color button and set that one color. I'll need to mix all my own colors one at a time that way. But I'll have a palette nobody else has so that's a win, I guess.
2) Color paletts seems to be ship specific. So you can have more than one ;)
3) If you edit a color after painting, it will change all blocks with that color.
EDIT-
3 times it falls
I walk outside and point the color tool at my SV and it works fine, full color palette available. Point it at the base - all black. Point it back to the HV, full color palette available again.
Painting bases appears to be broken.
