You can't damage the structure until you bring the shield down to zero first. If you don't bring it all the way down to zero before stopping your attack then the shield recharges and you are right back to square one.
If you can get in close enough to place a few explosives on the structure then it brings it right down. Otherwise, find a hill or something to hide behind and don't stop firing until you start to see blocks take damage.
Or you can always tunnel underneath and damage it from there out of harms way.
It doesn't matter what part of the structure you shoot at to bring the shields down. It's all about continuous fire. Find a part that you can shoot at but it can't shoot back.
Once the shield is at zero it never recharges, except for maybe with regenerating structures in MP.
This makes it impossible to use a plasma cannon, rocket launchers, etc.. to lower the shields ( at least, that was the case when I tried with unlimited ammo ).
However, I placed a stack of C4s on the core and it went down easily. It may have even only taken 1. And, since the core was in an exposed place, it may be easier to rush in and ignore everything until you replace the core.
The turrets won't fight for you, which is slightly stupid ( but I can imagine a superior intellect / race adding a type of failsafe to prevent shooting their own kind ).
