Beyond that, your question is probably better suited for the Hitman Pro forums, as it certainly seems like an issue caused by their software. It seems like it can be awfully inconsistent and troublesome at best in regards to the amount of false-positives it hands out when it shouldn't. I would personally try completely uninstalling Hitman from your PC, and then completely uninstall/reinstall Empyrion afterwards. Be sure to back up your Saves and Blueprints folders first, if you've anything you'd like to keep!
HitmanPro.Alert doesn't like Empyrion. I don't think you can set any exceptions with this version, just have to disable it, which is a pain and not something I enjoy doing.
I think the standard version of HitmanPro has the option to ignore, but not the Alert version. So far only Empyrion has this problem, other Steam games seem fine.

You are the one who made the choice of anti-malware software AND you are wanting to play EA games based on the Unity Engine.
Therefore, IMHO, thinking Steam/Valve should "solve" it for you is ignorant.
Please, before you get your hackles up, let me explain:
They Publish game FOR people, they don't do much else.
It's the game designers who use Unity Engine.
Unity is a free game design platform made by many people through open source.
(generally meaning there are thousands of people involved on that end of things = "not likely to find any resolution")
If ANY "outside group" can solve it, it's the fine folks who made Hitmanpro; by making an exception for whatever "public source code" they are flagging in the Unity Engine.
Until such a time as YOU work with them finding a solutiuon, you will just have to deal with the current reality.
And for future reference, whenever a specific software behaves in a way you do not like, remember it is up to YOU to get the people who made it to "fix the issue", and not anyone else. Much like other aspects of life.

Fair enough. Even in that case, though, it's an Eleon issue, not a Steam one, I think is what people were trying to explain to you.
By the way, were you able to actually get your issue sorted out? Someone linked a way to whitelist the app in HMP.
Also, I run the full version of Avast, and it catches *everything* as it's got anti-hiijack, anti-malware, anti-spyware and everything else under the sun already built in. There's really no need to run all of those different apps, and they're likely causing serious conflicts with one another, creating issues you wouldn't otherwise see.
I run two programs: SpywareBlaster (adds a ton of sites to hosts.deny and doesn't really do much else) and Avast Antivirus. I worked in network security, and I didn't recommend any more than that for all but the most demanding of enterprise customers. Those people got 24/7 human-monitored solutions that run into the thousands of dollars per month. You don't need that level of protection, though. A $40/yr Avast subscription should have you running 5x5 and surfing with confidence.
At the moment i am just disabling all malware or virus blocking programs like AVAST and hitman pro etc when i am playing specific games. And it only seems to be affecting certain new pre-release games or games that have made a patch and it affects the core game files which is weird. So far i have found that it is only affecting two games that i play which is empyrion and now The Forest. All other games run fine and i own A LOT of games lol. Would be nice to find a workaround and I am looking into adding it to the exception lists. I have emailed hitman pro makers to figure out a workaround, no response from them.
