Had similar problems with the pirate quest in the desert moon. I cored and took over one of the abandoned POIs that was later used in this questline and spannered that one too.
So if you want to run all these intro quests on the starter moons, always talk to the guy first is my advice.
That's the one real problem with RE. Following one's goblin brain and just looting everything in an efficient manner is punished by quests breaking. I don't blame RE for it, since the framework it's built upon is in no way robust - the same problem would exist if Eleon had made use of the dialogue system for making POI-related quests without first making significant changes to how entities work.
