I will say if you enjoy the story aspect Reforged Eden has some nice additional story and side quests. Some are hidden and triggered when you go to the right planet or areas. BUT it is a much harder scenario. It is more balanced with lots of extras to the vanilla but also based on the CPU limits and W/V on and the CPU has been reworked. Takes some time to learn but well worth it IMHO.

If you are doing side missions yes, but if you are doing only the story it should flow just fine through one chapter to the next. If in doubt look at the chapter you are on and see if it is active at the bottom. This is also where you can activate it if you are doing side missions.
If a new chapter is patched in, my current save of the older version can't access it.
So If I complete all 5 chapters on one version, a new chapter is released afterwards, my save don't have that chapters.
Some patches aren't really save-game-compatible. Empyrion lets you play your older file, what is great, but you notice new stuff (even HUD elements) are missing compared to a new game
