Have you saved a "repair template" for the ship you're trying to repair? To do so, open the ships menu, go to the last page and under the power usage meter (bottom left of the menu) click the button labeled, "Save Repair Template." Once you do this, then the ship can now be repaired.
The repair bay block has to be directly under the ship to be repaired, so best to place it in the floor. Parking a ship next to it will not work as the beam points upward and must intersect part of the ship.
Unfortunately, the repair bay block cannot be rotated to point sideways or downward, so you pretty much have to put it in the floor. I'd so love to just stick one on the side of my base pointing sideways so I can repair huge CVs without them having to fit inside my HV hangar, so I usually find a place outside to put the block.

when the ship is complete again hit save again and the next time you repair it it will also replace missing blocks.
i had a SV that was missing 2/3 of of it's blocks and even the core, placed it on the pad and it got completely repaired :)
