Unfortunatelly, I tried it and then I couldnt pass later objectives also ...
I used console, used switches, opened blast door, walked through all rooms and finally used console on the brigde, killed mutans and still this one objective active :/

The quest on an derelict ship is very long and confusing, with unobvious passage points. I did it this weekend and did it all day.
1. First you need to lower the right ladder. Then go downstairs and pick it up. Switch the two switches under it and then the gate will open.
2. Then you need to climb the stairs in the first left corridor to the very top and turn the switch there. And a bunch of zombies will trample on you ...
There are about twenty such items. If you have problems, write, I will answer. The most not obvious place for me was near the engines. There is a high temperature and I cannot stand and inspect for a long time, and it is there, in the middle section, that the grate is broken and there is a passage further. But I went in a different way: I climbed in the corner in zero gravity mode.

O my god... It is a problematic part of Empyrion. I made it to the part with zombies on the bridge but there were no change with quest. Should I go on and it will accept my objective latter?
If you are stumped Spanj does this ship in reforged Eden. Still the same ship as vanilla. He missed a lever also in his play through.

Description of the passage of the Derelict Ship.
Get ready for it for a long time. Put on a couple of hundred bandages and a couple of dozen other healers, stock up on food and juices, you will need them.
1. From the teleporter go straight ahead to the right descending ladder (it will be in the floor). Put it down. Go down to the gate. Pick it up. Under it you will find a console and two switches. Click on them. The gate will open. Abominations will stand behind them.
2. Go to the first left corridor to the end, on the left you will find a staircase up to the bridge. Climb it.
3. There is another console and a switch on the bridge. As soon as you click on it, expect a bunch of abominations to visit. I recommend going up to the ceiling in jetpack mode and hitting them from above.
4. One level below, the door will open outward, and you can exit if you run out of supplies.
5. Go along the right or left corridors to the stairs and kill all the abominations that you meet. (Be careful, they spawn regularly behind your back.)
6. Go down a couple of floors and clear the level with the core. Carefully, there will be a turret.
7. Click there on the left and right switches in the rooms and interrupt the abominations that appear.
8. At the very end of the corridor on the left there will be a console and a switch with a code. The code is written in console messages. Dial the code and switch the switch. A pair of scorpions will appear. Kill them. (And there will be a hole in the ceiling and there is a container with nishtyaks.)
9. Return back to the stairs and go downstairs to the opened door to the floor with engines. There is a broken grate in the middle section. Go into the formed passage (or crawl through the hole in the corner in jetpack mode). A bunch of altered, abomination and scorpions will appear. Kill everyone.
10. Follow the corridor to the end, there will be a passage on the left. And a bunch of all sorts of critters appearing behind.
11. Follow the passages to the end. An explosion will be heard and a hole will appear on the left, leading to the adjacent corridor. There will be a bunch of critters again.
12. Follow the corridor to the end. To the right there will be a descent into another corridor and a large gate. Behind which critters and even a giant robot are waiting for you again. Kill everyone.
13. Enter the gate and find yourself in a huge hangar. Find the gate on the other side and enter it. You will find yourself almost exactly where you started.
14. Clear the premises to the left of the gate.
15. Switch to jetpack mode and jump into the opened passage down between the gates to the large hangar. There are huge spiders, abominations and the like waiting for you.
16. Walk to the end of the main corridor and take down the turret.
17. Go to the right door. Turn the switch. Wait for a new portion of critters.
18. Go further into the main generator control room. Kill everyone there.
19. Go through the inconspicuous door on the left at the very end of the room.
20. Then act quickly, because it is very cold there. Go to the end, kill the monster and go out into the room with the generator (it is advisable to have protection from radiation).
21. There will be a turret, demolish it. And monsters. You need to go into the same door but on the other side of the generator and switch the switch.
22. Go down to the floor of the room with the generator. Kill monsters, take down turrets. Go to the next room. Go to the door at the end of the path. You will find yourself in a small hangar.
23. The switch in the hangar opens the gates to space. But you don't go there, but the door in the left wall.
24. There will be narrow round holes full of monsters. Follow them to the room with the gate leading to the infected container. But nowhere is there a switch that opens them.
25. Return to those two first switches that are under the ladder. There, in the right wall, a closed door will open.
26. You will again be greeted by a bunch of abominations. Walk left to the end. There is a door, a switch behind it. Turn it over. Go left again and find yourself in the corridor leading to a huge hangar.
27. Return to the gate to the infected container. This time they are open and guess who is waiting for you there? Go to the end and clear the room.
28. There will be a switch to the right of the entrance. Turn it over. A hole will open in the left wall (in the middle of the room).
29. Then you will have to climb the pipes for a long time until you get to the warehouse with the containers (which contain all kinds of garbage).
30. Go upstairs to the upper level of the warehouse. They are already waiting for you there.
31. Find the hole at the end of the room and climb through the pipes again.
32. Go up in jetpack mode - you will see a rare container with goodies. If you immediately rush to him, a laser turret will kill you.
33. The turret is demolished by about fifty rockets from the K2 rocket launcher. She is very durable (hit 5,000).
34. Then you take nishtyaki from the container and climb further.
35. There, through a couple of rooms, there will be a gateway: you need to close the door (roller shutters) into which you entered and only then the second door in front will open. Where a huge cockroach is waiting for you.
36. You have practically arrived. Read what is written on the console with the glowing ball and the quest is over.
That laser turret with 5k hitpoints, OH MY WORD! I actually felt feelings about it! Angry frustrated feelings! There is a way to get at it, a way to allow shooting at it from 'cover' where it cant fire back, but it takes some courage to put your character in that place after the darn turret has blasted you a few times...
