I am looking for a way to remove or delete, not turn off from the HUD.
The waypoint button doesn't just set the waypoint - it toggles them on/off.
Is there a way to remove a single player-created waypoint from the registry?
It appears that the answer is no.
select the name that has the waypoint, and hit the waypoint button again it will remove it.

If you are still on the same planet you can simply right click your location marker and click on the remove button which will delete both the location marker and the waypoint. This has always been problematic for me as half the time the game tries to set a new location marker.
The other thing you can do is what Asalleer suggested - open the planetary map and in the top right hand corner are two buttons. One opens the planet info on the right and the other opens the map markers. So open the map markers, find the location marker in the list, click on it so that it is highlighted and then click on the trash icon at the bottom. Again this will remove both the waypoint and the location marker from the registry.
Afaik you can use the registry to remove waypoints but not location markers.
If this still does not help you will need to be way more explicit about the problem you have.
This has been my experience and thanks for confirming yours is the same.
For those of you that do not understand the question fully but have been trying to help, I will describe my scenario. It may be that there is a better solution.
The system map shows warp paths as you explore, but I have not found a way to simply remove some of the lines if I find a better route (less jumps between systems), I therefore place waypoints in space near the suns that I jump to, kind of a galactic breadcrumb, if you will, to track my current path. But I then end up with lots of waypoints in systems far behind me that I want to get rid of, and I don't feel like flying all over the universe just to use the map function to remove them.
I haven't yet found a really good way of navigating different paths through systems that can be documented well (it's a big universe out there).
Sometimes I add waypoints (on planet POIs) and they appear at a completely different POI kilometers away?
Not a huge fan of the 3D space map either. Can't rotate your ship while in map view for correct orientation, and the HUD proximity mini-map has no drop lines on contacts for XYZ space elevation.
