im guessing its this exactly, the glass panels look like only 1 edge of the 'block area' but as far as the building part goes they still take up the whole block area
so if your walls face inward (the empty 'looking' part) then they will block any other part you try in that space
in that circumstance all your ceiling windows would have to have the 'empty part' facing up so they use another block area thats not already ocupied
make sure all the walls face in and all the ceilings face up when you place them
There should be a corner window and a corner roof window shape in the manu for those type applications.
I have many full glass rooms so it definately works, try re-arranging them and check the block menu right click on mouse when you have a block in your hand.

in vehicles you would have no Physic issues
Cant link from my phone, but search: biosphere. And you will find it.
Also instead to try to attach to a wall on right or left side it is sometimes helpfull to just try to attach to the block below, especially with glass blocks
