Personal Workshop blueprint cannot update
What is it with Blueprints and Workshop?
If I spawn in a BP and modify it, I am unable to "overwrite" the Workshop item. Why?

In the screenie, you can clearly see that it's the same ship. But I had to save it (with the same name to another file.)

Have you subscribed to your own BP ?

As far as Im aware you cant overwrtite anything you are subscribed to.
If its your own just overwrite the original BP then update it on the workshop.

Yep.
I have probably never "updated" a BP before and Empyrion is the first game I ever used Workshop with, so I was expecting a button to manually upload a file. Or that in-game the "update" button would be enabled. But it aint.

As usual I am suspecting that the configuration or the mechanism to update workshop items is in plain sight, yet hidden artfully behind the awesomely designed facade that Steam calls a User Interface.

To update the workshop blueprint you need to overwrite the original file then update it. It will be marked with a little person & the workshop symbol smaller to the top right of it.

I just uploaded something to test I can update the original but no what I have subscribed too.

The update option is in the F2 menu

Um, explain that bit again?
I don't see the little gear icon next to the man as in my screenshot it is absent.

The ship shown with a Gear/Spanner is the Workshop item or the one with a Man is the workshop item? I seem to have been confused by the un-intuitive icons, so even more lost now.
I only have one folder in my filesystem so how do I see 2 items in the list here?

In your OP screenshot the one you have highlighted is what you are 'subscribed' too.

Try going in to the F2 menu & finding the 'Zap-Runabout' & see if any of them have the little man with the small spanner icon & the Update box is selectable.

The little man with the spanner is what you have published on the workshop.

OK, so the large gear is the subscription, and the man is the personal file.

I think the problem is with steam sync or a bug in how it works The sync is not downloading anything at all. I unsubscribed, deleted the folder, then subscribed again. It downloads 0 bytes, but no file gets brought down. There is a bug in the steam cache logic.

If I restart Steam it will download a 65K file, but only Steam knows where that file goes, it's not in my C:\Program Files (x86)\Steam\steamapps\common\Empyrion - Galactic Survival\Saves\Blueprints\76561197987977449 folder at all. So it's going into the local mystical workshop folder,
C:\Program Files (x86)\Steam\steamapps\workshop\content\383120
but no farther. Bugger.

As usual, the only solution will probabyl be to delete my steam workshop folder or something equally daft. I am so lost patience now, any clues what I have done wrong?

I figured it out.
Check out your Saves\Blueprints folder, published blueprints have numbers next to their names.
I just 'published' changes as new private blueprint, then fixed number that appeared near blueprint to one from previous workshop-blueprint (last number in workshop item path) and then reloaded game, after that update went fine.
