Steam now allows you to map your controller. You can enter it in Steam.
Select the config "Disabled" and assign it your game. This will clear the mapping your game assigns. Then use one of the several other mapping programs (like Xpadder) to remap the controller to whatever you like.
Plug in your Xbox 360/One controller.
Right click on Doom in Library view.
Select Edit Steam Controller Configuration.
Select Browse Configs.
Look around for Steam Controller Configs - Desktop Disabled. Select it.
Backout. This will clear the gamepad settings in Doom. Now use Xpadder or semilar to remap your controller.
This works for any game.
