Lost all secret/upgrade progress made from replaying missions?

So I just picked up DOOM over Christmas for obvious reasons. Good fun. I binged nearly 8 hours on it yesterday. Played up to the Argent Tower mission... then I decided to go back and find all of the secrets and upgrades that I missed in previous levels.

Everything was going just fine until I loaded up the game about an hour ago and ran through the Argent Facility. I got all of the secrets (that stupid lever for the classic map took forever to find...), finished the mission, and then hit continue for the Argent Tower mission.
It reset all of the secrets and upgrades that I unlocked while replaying missions.

Is it supposed to do this? If so, what's the point of even replaying the missions? Do you have to play through it once first before your replays/unlocks stick?

I had the same thing happen to me. It was working fine but somehow pushing continue game overwrite my autosave with all my secrets and such. ♥♥♥♥♥♥♥ ♥♥♥♥♥♥♥♥

Did you restart the mission you were on after continuing it by any chance?

Yeah, I ran into that several times before I figured out what the issue was. You can exit a mission and replay previous missions and keep your upgrades. You can also select "continue" and be fine. However if you go back into a mission and press 'restart mission' it will reset everything to the way it was before the last mission you finished.

Yeah, several hours down the drain getting upgrades.

Alright, yeah. That seems to be what triggered it for me.

Lesson learned.
