Many of the locks in the Monastery are various levels of hard and very hard so level 6 won't do it for many of the chests and doors.
As for pick pocketing, it's combined with your stealth level so as you;'ve been trying to stay on the straight and narrow, it's likely that your stealth level is low as well.
Even at your level though, there is probably a more clean way to complete the objectives and get out of the Monastery but I don't know what it is because I've never gone down the goody-two-shoes route and always enter the Monastery with high stealth, lock picking and pick pocketing.
Somebody else may be along soon and have the answers you are looking for. Don't give up on this game, it's got a lot to offer.

...except I can't find any Eyebright, so that doesn't seem to be an option either.
I've never had any problem finding Eyebright ...IIRC, there might even be some growing in the garden up the hill. But you can usually buy if if you can't find it.
Be aware, however, that esp. if you are at level 6 in lockpicking, it's not gonna give you the sudden ability to pick hard or very hard locks.
Oh right. In theory you can only brew what is available in the monk trunk but I guess if there is any eyebright lying around you could use that. Not aware of any random herbs lying about in the Monastery though.
As for keys, the prior should have the Monastery keys on him, pickpocketable when he's praying alone in the church after everyone's gone to eat.
This might be a problem though if the OP doesn't know the recipe for Eyebright as the only recipes available in the book are those taught in the Monastery and those already known prior.
Without trying to offend; the OP went into the cloister unprepared so might not have the requisite alchemy knowledge.
Fortunately, I do have the recipe but the real problem here is that strictly speaking, if the player can't possibly get through an area without a certain skill or piece of knowledge then a well designed game should make it possible to either know this ahead of time, permit the player to try again later or at the very least offer a hint before letting them waste several days on something that turns out to be impossible. Note that I still have no idea exactly which one of the several dozen "very hard" doors I actually have to pick, the padfoot potion is one of the hardest and most time consuming there is to make and cobwebs are in limited supply so even after wasting yet another in-game day just to get some stupid flowers I'm still far from done.
This quest was presented in the game as being possible to solve in one of two ways; either pick a very hard lock and sneak in, OR enter through the front gate as a novice. As I didn't have the necessary lockpicking skill, I chose the latter. Once inside, and having literally wasted days trying to figure things out, I find that this option also requires lockpicking skill -- only now it's too late to do anything about it.
And like I said, I never even learned how to pickpocket so I don't even know, am I supposed to get a prompt or something when sneaking up from behind? Because I don't. I managed to pick the lock to the Prior's chambers and had a look inside, there are no keys in any of the cupboards or lockers so I'm assuming he has them on him even while asleep. If I try to sneak over to his bed, he wakes up and I get caught.
Given the two available options and the fact that the very nature of the mission is one of subterfuge, I assumed on my first play through that I would need decent skills of subterfuge (such as stealth, lockpicking and pick pocketing).
As it turns out, I was correct and that's why I have never experienced the issues of which you speak. With KCD, you need to approach each decision and each scenario with a degree of consideration and analysis rather than just going on visceral instinct.

I never learned to pickpocket either... 2-1/2 play-throughs and never learned. But I never had any problem with the monastery quest even though I didn't really like it first time through. Like wjpower2003, I knew I was going undercover. And I snuck in ahead of time and planted potions and picks in cabinets here and there. Don't remember needing the monastery key. And I always extra kept potions and picks on my horse which I stabled at the top of the hill. So I could easily sneak out at night and get stuff off my horse.
In order to break into the Monastery and plant picks, potions and other things, one has to be able to break at least hard level locks which the OP wouldn't be able to do at level 6 lock picking skill.
In order to access the horse inventory during that mission, I think you literally just have to walk out of a lockpicked door into the main courtyard of the Sasau Monastery complex and you can access the inventory from there.
