Unfortunately (?), it's not possible to kill "everyone" in the Skalitz Prologue. A few of the folks cannot be attacked directly.
And beware that killing folks in Skalitz will affect your starting reputation with ALL traders after the prologue, and possibly also give you a Bounty with all the guards (it is possible to kill them without getting a bounty :) .

P.S. As Mac notes below, game can get a bit quirky by killing everyone in Skalitz - mainly becuz of game respawn timeline - so expected citizens with special dialogue aren't alive when you reach post-prologue - also, they may simply dislike you enough to not even engage. All respawns will eventually happen (i've tested this) - and there are ways to correct reputation - so it can all work out eventually, if a bit differently then a typical playthrough.
Good way to go... keep it up and don't complain when your game breaks.
Same with a Woman's lot, another never ending day until you do a certain quest that then moves the clock forward.
