It's kinda stupid the game doesn't warn you about that part.
But yeah in my very first playtrough I had the same problem. And had to reload before the attack on prybislavitz only to train with bernard and get better in warfare and swords....
Sorry to tell you :/ It kinda pissed me off too.
Try to train with longswords, and if you ever come across a perk that says ''to have more chances to win in a clinch'' then take that perk.
The boss fight with Runt is objectively bad and stupid.
Henry runs into a confined attic with no room, which the player would be totally oblivious to beforehand. All this fighting alongside troops leads you to be believe that there will be a big clash, not a 1v1 in a tight room that is actually Henry's doing to begin with.
There is no consideration for what sort of build the main character has conjured up such as archery. KCD does this all the time where decisions are thrown out of the window so that the writers can showcase their underwhelming tight knit revenge plot.
The game in general cant figure out if it wants to be an actual RPG or a linear story.
On the whole though, if you train enough, Runt is a cakewalk. It can take a few seconds to beat him if you are levelled high enough in fighting skills.

That's not cheesing. That's just playing smart. Arrows to the eyeballs are the great equalizer. You have a bow for a reason - it's not like you whipped out an Uzi and sprayed him with bullets lol.
I love head shots at close range with a bow. it's so hilarious to see them scream with an arrow sticking out of their eye socket or ear hole.
