The only ways to effectively reset your reputation is to give it loads of time - and leave everyone alone - or do Jail Time.
Basically, when your reputation is very very low, you are a known criminal to the general population (traders and villagers, for example) - but if you do some jail time, your reputation with the general population will reset to near 50 (since you've "paid your dues"). The soldiers will dislike you for a while, but that will wear off in a few days.
Only do jail time where your Reputation is the worst.
To do some jail time, punch a guard in the face, or let him see you pickpocketing, or come such thing.
However, when i was in a similar situation, i ended up having to do 14 days of jailtime, plus the debuff time (from being a jail bird), plus the continued dislike of the guards, which causes them to want to search me more often.
In the end, i just restarted the game and chose to no longer use Stealth Kill ever since it is such a stupid and unrealistic effect.
I just did exactly that a few minutes ago. I stole from a guard and went to jail for 20 houres or so. The travellers simply go past me now, just like they used to do.
Didn't know it was caused by killing people who are completly alone on the roads. Stupid bug I guess? I'll just leave people alone from now on then.
Anyway if catching a criminal who hasn't been seen was 'unrealistic', prisons would be empty IRL.
