When I find "Pious" should I kill him or let him go, what consequences will there be and how will they effect me?

That depends on where you kill him or the effort you go through to let him go. There is also a third option that Sir Radzig would have told you of before entry.

It doesn't really matter

I let him go and it's fine. I've seen playthroughs where they kill him without even really entering the monastery and everything is fine. He is not an important character to the plot. Just a dude doing his own thing. His name might as well be bandit.
