Unsubscrbing as Im outta ideas, and don't want to Frustrate your gaming experience, sorry dude....
For me, the reason the apothecary wasn't showing up was because he was still stuck reading the damn Necronomicon in his shop. He wouldn't even go to sleep or eat, just constantly read the book. Eventually, I got so frustrated I pickpocketed the book out of his inventory then promptly slugged him in the face until he ran away and got a guard. Once I paid my fine, he was able to resume the mission and advance the quest.

I am on a playthrough right now and experienced this same bug, same condition of Konyesh constantly reading, doesn't show up, etc. Confirmed that this type of solution does work.
I took a similar but slightly less violent approach - I snuck into the shop from the alchemy lab, which takes you right behind him. I choked him out, at which point he dropped the book. I went to the crossroads right away and there he was.
The post-quest results were weird - he wasn't in his shop in the daytime and it remained closed and off limits with a trespassing marker as soon as you went in. Some time later, I was curious to see where he went, and about 2200 game time I snuck back into the shop, only to find him at his counter, open for business. We had some small talk and a pleasant conversation, traded some things. Weird.
I guess it's kind of nice to have a late-night apothecary, just in case you need something for those after-hours alchemy sessions.
Firstly:
Nobody likes a necromancer.
Secondly:
What has happened is that you robbed him and have the book in your possession. You need to return the book to it's rightful place at the back of the Apothecary. If that doesn't work then you need to revert to a save before you stole the book.
Brother, how is that a buggy quest when the quest tells you to go there after sundown?
Never have I seen such thought process when one is shocked that the quest proceeds as it was told.
