Why am I losing reputation for bad acts with no witnesses?

because poaching is forbidden to non noble, so if you are not a noble and are trying to sell rabbit meat, its easy to come to the conclusion that you poached it.

In my hunting quest, I noticed that the rabbits said "steal" and I was curious about this. I'm assuming this is the kind of thing they'll patch.

Are other illegal acts affecting reputation when unwitnessed?

unwitnessed crimes doesn't affect you if your are not caught. lets say you killed a farmer with no witness and no one finds his body you are fine. If you poach, here is a tip cook the meat then you can sell it to anyone who wants to buy food. if you dont want to get caught by random searches put the stole goods into your horse

Yeah I hate this aspect of the game. I'm not sure if it happens for lockpicking but definitely does for stealth kills and pickpocketing. Lost all my reputation in Tannenberg pretty quick even though no one witnessed me do anything wrong.

Exactly. But when it gets a little bit older, half-rotten, they believe you found it already dead and buy it.

If its about meat, then poaching is illegal, they probably would know if the king/lord gave you premission to hunt on his lands.

A peasant can't hunt(poach) deer or other large game but rabbits are free to hunt according to the Codex. I think it is an error that should be corrected.
