Is there a way to get lockpicks if you have already beaten up Kunesh?

He should just give you his keys after you kick his ass; at least that's how it worked for me.

Yes, but his keys only open his chest. The lockpicks open everyone else's.

stealth perk

Dagger use is automatic. As soon as you get the "stealth kill" perk or are in position to collect trophies you only need to have the dagger in your inventory.
