You can still finish the quests, but they are completed in a different manner.
I know the Rattay executioner gives you one side quest with seven day time limit that requires you know how to read and have decent sneaking/lockpicking/pickpocketing skills. This is the only quests where the time limit was a bit of an issue for me.
In Sasau monastery you get a quest to treat wounded from Skalitz and at least one patient can die due to hidden time limit if you don't go find the priest who knows how to threat poisonings in time. I only failed to meet this loose time limit because I didn't know it existed.
Matthew and Fritz will give you a quest that has 5 day time limit but it shouldn't be much of an issue and the game keeps you up to date about the time.
Additionally there are the occasional side quests where you have to be somewhere at some specific time but that's usually pointed out very clearly. Many of these limits are not deadlines but simply end of waiting periods which should be easy to figure out from the context.
