edit: tbh i was expecting various endings from this quest.
So there are multiple ways you can interpret it. He himself claims he kept the scarf as a reminder of his duty to the dead brother, and it is why he stayed at the mill all along in the first place. The quest seemed to bug out when i questioned him about the scarf after i had already finished the quest, because i got a notification to talk to Matthew which the game never let me do.
Personally, i prefer the ending where you leave everyone to remain at the mill, sorting out their troubles and having Thomas mellow out a bit. Though i think there may be three or even four possible endings to this one quest in particular.
But it's perfectly possible he did murder this Martin, too. The story heavily implies Thomas is an extremely jealous man and simply lashes out at anyone so much as approaching the girl living there. It'd need a lot more experimentation to find out for certain.
