Pestilence Quest
Forgive me if this has been brought up recently.
I’m writing quickly from my phone while at work (yeah I know, quick bathroom break lol), and I’m unable to conduct a proper research.
Okay so it turns out I’ve royaly screwed this quest. I was so focused on rebuilding Prybislavitz that I completely neglected to continue this quest, unaware that after interacting with the civilian preaching about the plague, it triggered consequences for not swiftly and quickly concluding the quest.
So I spent weeks working on Prybislavitz and returned to the quest area to find out everybody but like 3 NPCs died, including all horses. And I failed two quests due to this.

Is there anything commands wise that can be done to reset the quest, or am I just doomed to live with this stupid mistake?

Other than going back to a previous save before you did all the building work so that you can do the pestilence quest, then rebuild all that you've already done, I don't think there is anything that you can do now to fix it. The pestilence has to be done very quickly from start to finish, sadly.

Thing is, there were no actions whatsoever because I didn’t know any were needed.
I was just traveling to Prybislavitz until I was force stopped on the road for what I thought was a random encounter. I was told about the plague, but went on my way unaware merely talking to the peasant triggered a timed quest.
I understand that’s how the game functions, but it’s hardly fair to state it’s the consequences for my actions and decisions when I didn’t know I had to take any, since the quest was pretty much forced upon me.

Yeah, seems like the case sadly. I’m unwilling to go back and undo weeks of building and bandit killing for money. It’s just something I’ll have to live with.

Inaction is an action. The game does railroad you at times, there's no escaping that. The quest itself was about a plague killing the town. Its kinda something that gets worse over time XD. Is what it is. Not the end of the world, at least for you. The peasants that died on the other hand...
Dont actually remember anything significant (quest wise) about Merhojed except maybe getting the best horse there @ Warhorse Jenda.

I'm not sure whether in your playthrough Matthias died, because he's kinda essential for Women's Lot DLC too. Maybe not.

He shouldn't have done so. He is in the 'immune' house, suffering from complications of a broken arm and infection, but doesn't have the symptoms of the 'plague sufferers'.

I understand. The game does warn you though when you take a quest and it's timed. Like the one about Lord Capon having to be completed before morning, or having a week to complete the one about the executions.
It just feels somewhat unfair I didn't even enter the town or talked to anybody (since I had no interest at the present time) and the quest was forced upon me, and it pertained a deadly disease with some consequences.
It's not the end of the world, but sucks seeing the village inhabited by only two guards and two sickly merchants who can't get out of their beds. Everybody else died.

Yeah, it's just basically a dead village now. Which kinda sucks, but I can live with it.
I can't get the horse but that's fine, I prefer Bucephalus in any case.
Matthias apparently survives, as a sickly character in the monastery. You can't interact with him though, unless you do the DLC I suppose (which I haven't).

He was just force removed from the village and moved to the Monastery seemingly. But he's the only sick person there I can't interact with.
