Those same upgrade materials disappear if you have not used them by New Game+.
The materials also occasionally drop from end game enemies.
Also, New Game+ will allow you to upgrade your gear past Mk V with more common materials, so you're good to go without Mk V.
Edit: Answering the Tram question, I think when I was playing the game, threre were only three trams (to the starter area, to the biolabs, and to the center of the map), but no fast travel that I am aware of.
