Sally is the Creo computer/AI. She most likely cant be corupted so she has been limited by the RP
Sally wants to stup the start of the rocket. She knows some members of the board are not dead yet so she wants to use their vote. But to help them, sheends to get im, aka get pass the lockdown, which is where you come in.
Her project, resolve was created to fix up the atmospher, which it did, with a tixic side effect.
Uplloading the virus effectively kills the nanite part uf the paiload. Utopia would otherwise kill most humanity and the rest would be changed into the terminator like things.
About Warren, we do not know. It might be a bug during his initial operation, his pure willpower or the fact he didnt have implants fo very long. We do know that some people, like the NPC a most Security personal were initialy also not affected
1. My understanding is that Sally is a medical / holographic AI, but she cannot gain access to the board room as a result of the Surge. Sally can only go and monitor where the comms are functioning. So she can't see you when you're in the Biolabs, but can pretty much everywhere else. When you reboot the server room, the system that's hosting Sally malfunctions (the server goes from Online to Chkdisk).
2. Sally's objective seems to be administer medical attention to the members of the board ASAP and with the highest priority. She initially communicated with the individual known as the Liberator, then seemed to communicate with Mallory and Warren. If the individual cannot perform the function of gaining access to the board room or refuses, Sally can disable / deactivate them. It's possible that Mallory found the Liberator in poor condition since he may have refused to assist Sally. Although this next part may not be as intentional, if you try to leave the initial MedBay area without talking to Sally, your stamina drains rapidly until you leave.
3. I can't recall enough about Chavez and/or her objectives. I keep accidentally skipping some of her dialogue trying to pick up loot.
4. Has no clue on this one. My theory (going off memory) was that he convinced the board he could transfer human consciousness into a body that could survive the nanite spread. However, that transfer process creates mostly mindless and violent machines that you end up fighting near the end of R&D and in the Nucleus.
5. Uploading the virus may slow down the Rogue Process and nanites from taking over the world as quickly with a chance for humanity to form a resistance against it. I'm under the impression that the Rogue Process will have to replace the human race far more slowly. Where not uploading the virus, the Rogue Process / Nanites replace the world at a massive rate and humanity is completely caught off guard / cannot endure the onslaught.
6. I'm uncertain. My understanding is that the Surge occurred prior to Warren and Mallory getting their neuro-link implant. Anyone that was connected to the system during the Surge had their neuro-link mildly to severely fried. Mildly in that those individuals blacked out, but are mostly coherent enough to communicate with Warren. Severely in most of the enemies that you have to fight, but to some extent, get their memories overwritten by merging their consciousness with essentially the Rogue Process. Warren and Mallory's surgery failed to initiate properly likely due to the Surge corrupting the procedure process.

It looks like you can read the virus upload ending 2 ways
Either the line from the millitary "it seems inert so far" indicates that Warren slowed or mostly scrambled Rogue Process
OR The lines from Rogue Process "They set us free, free, free" and "this is our golden ticket" indicate that Rogue Process is now not only crazy but also unshackled from it's programming.
Better hope it's the 1st possibility
