Best weapon to upgrade to Mk.V in New Game?
Any recommendations? I'm definitely upgrading the MG Gorgon set to Mk.V if only because of the balanced defense stats and the Stamina regen boost for the full set. I'm a bit torn between the MG Adjucator 2.0 and one of the high elemental Staffs like the Spitfire v2.0.

Depends on how you play. There is actually enough Nano to do two full sets of armor if you didn't do any weapons. But I upgraded my main weapon to 5, did all of the Chrysalis gear and still managed to update the arms and legs of the Black Cerberus set. I am basically at the last boss, but I kinda wanna get the hardcore kill on the final boss and play the game again with the Claws of the Gestalt. They are supposed to be super bad ass, best DPS in the game and have a unique move set. I love the fast weapons in this game combined with a nice attack speed enhancement.

I heard, but no point in saving any Nano Cores for them since as soon as you kill the final boss you get jumped to New Game+ and can upgrade stuff to Mk.VI right off the bat.

Claws of the Gestalt will be the best MK-VI and beyond... so whatever you like to use in NG is fine.

Depends on your preferred weapon class - I personally upgraded the Parsifal v2.0 as I had concentrated on the one-handed weapons, although it turns out that I should have upgraded the MG Centurion, as it's ever-so-slightly better at the top end.

One-handed: MG Centurion or Parsifal v2.0
Single-Rigged: PAX Imperator v2.0, although the Klinge Power-Grip has absurdly high damage too, despite having low proficiency scaling.
Staff: Codename: Carmina or Spitfire v2.0
Heavy-Duty: MG Judge v2.0
Twin-Rigged: Firebug Throttle v2.0

So - the answer to this question is "whichever v2.0 boss weapon you prefer", which kinda sucks, as the boss weapons, while fun, make all the other weapons more or less obsolete.

I honestly found the one-handed weapons with the Proteus armor set had plenty of Impact rating - easily enough to stagger all but bosses and armored Proteus test subjects, and if you hit a Proteus subject in an un-armored spot, they staggered just fine too, and the one-handed weapons made bossfights more or less trivial, because you weren't tied up in long animations and could dodge easily.

I've played a second game with staves, and find that they're just as good as the one-handed weapons, and some time I've spent with Heavy-duty weapons worked well for most humanoid enemies, but they have difficulty with the faster-attacking robotic ones like the Bloodhound robots. I've tried the twin-rigged weapons, but was not impressed with their damage output in the early game - in NG+ they're just fine because you're likely going to use the Claws of the Gestalt, which while it uses the twin-rigged proficiency stat, is actually a one-handed weapon with all of their combos, and the addition of the various twin-rigged combos and a heap of extra damage on top.

The Peacekeeper is actually a pretty nice weapon, but as far as the damage values go, it lags behind the Spitfire v2.0, mostly because of the bucketload of extra elemental (fire) damage that the Spitfire does.
