[SOLVED] PS4 Controller Bugged?
So I was playing the game a few days ago and the button layout worked just fine as if I were playing on a PlayStation, but starting the game up today cause the buttons to act weird. The game won't detect the D-Pad and it uses the R2 button as the pause and L2 for Help? Anyone know how I can fix this so that the Options button becomes Pause and the D-Pad is detected again?

EDIT: I have tried remapping the buttons in the Manage Game section but that apparently does nothing. Or it did nothing for me, apparently.

EDIT 2: So I tried running the game out of Big Picture Mode and with just DS4Windows and it works fine... but only on the title screen. Once in the game proper, it thinks O, X, and Square are each other (so it'll think O is also X and Square, Square is also O and X, and X is O and Square) at the same time.

EDIT 3: Also plugging the controller in after the game has started running, or unplugging it and plugging it back in, causes the game to not detect the controller at all and forces me to use the keyboard.

So this happens to me, but only when I play through the Steam Link. My button mapping directly into my PC works fine.

Are you trying to play through the Steam Link?

I’ve tried using DS4Windows as well, but then the controls would get a bit wonky in-game by having the face buttons all do the same thing (O and X would both be Confirm and Cancel at the same time, so would Square on occasion. Trying to remap them in-game would cause the thing to go nuts trying to put all my buttons on one command).

regarding Steam Link, I am not using a BlueTooth and am playing directly on my computer. I have my controller plugged in with a USB.

I may have some additional info on the problem. At least on my end, the Steam Overlay seems to have stopped loading when the game launches (and Steam's controller configuration that normally accompanies it).

Can anyone confirm if their overlay is also not loading?

How would one check if the overlay isn't loading? Apologies, I'm not very tech-savvy.

The default keys to bring it up is Shift + Tab, but you can check in your Steam "In-game" settings.

I think I may have found the issue, but I'll test it to be sure. The "Enable Steam Overlay while in-game" box was marked, but the "Use the Big Picture Overlay when using a Steam Input enabled controller from the desktop" box was not. I marked that box so I'm gonna try and see if that makes my controller work properly.
Took a while before I could do the test (had some other things to take care of first) and... turning on "Use the Big Picture Overlay when using a Steam Input enabled controller from the desktop" did not fix the issue.

I'm having the same exact problem, D-Pad isn't working R2 pauses the game, I also tried using DS4 Windows but the controls were a mess. What a shame, i really wanted to play this game again.

And the weird thing is, as I mentioned in the OP, the controls were somehow perfectly normal at one point last week when I first installed the mods. So I have no idea why it suddenly bugged the hell out.

Right, mods. I forgot to ask if you have some installed but apparently your game was working well with them installed. I'm using MoguriMod and at first thought that could be the problem, i'll try a clean install.

I tried doing that as well (removing the mods, uninstalling the game, then reinstalling everything) and it didn't work. Apparently there is a known bug with the current version of Moguri Mod that screws up controller button mapping. I've tried everything I could think of or find in an attempt to fix the issue myself but none of it worked, so I guess the only thing to do is wait for the next update for the mod that will hopefully fix the issue.

I found a workaround somewhere else, but thought I should relay it here as well.

It seems that the problem is the game is trying to use Big Picture mode's desktop controller configuration for some reason. So if you go into Big Picture mode, go to options > Base Configuration, and then make or import a controller layout for FF9 there, it mostly fixes the problem. I've still had some issues that feel like there's buttons trying to do 2 things at once, but that may be more to do with the configuration I happened to import. It's at least playable again.

Yeah, that's the main issue I have left as well; some of my buttons trying to do multiple things at once (my controller's equivalent's of A, B, and X are also trying to be confirm and cancel). I was honestly hoping I could find a way to fix that, but it looks like I'll be stuck with the mixed buttons. Really hope the next update for the mod comes out soon to address the issue since it's a known bug caused by the mod.
Found the solution. I just had to turn off Steam Overlay and my button mapping was corrected to how it should be.
