If I link the first flame does it start new game +???
Or does it let me choose when to start over?

If its like DS2 it'd let you choose when you go and rest at a bonfire after.

You're given the option to go into new game plus, if you don't wish to go into NG+ you're sent back to the Firelink Bonfire so you can finish anything that you have not yet completed.
